setting cams on a 2006 1000

I have not posted in this form in a long time but I have been searching for the answer to this question.

Setting the cam timing has got me a little stumped. I set the cams so that the alignment marks on the cams along with the cylinder head, all well and good until I tighten down the cam caps, then because of the sprung gear the alignment is a little off. I am assuming that this is the way it is supposed to be but I find nothing in the manual about this and in searching this forum I didn't find anything. Any help would be appreciated.
