Second that, a chain too tight with big suspension movements can cause this. To check you will need to remove the sprocket cover, but if you have the 1000 the clutch slave cylinder must come off first.
Before removing the slave pull the clutch lever and tape, velcro or wire it in this position. Then the pluger under the cylinder will not be an issue for re-install or removal.
