Valve clearance has to be checked when cold, meaning ambient temperature. Do not run the engine before checking clearances.

Does is matter if I start working on it in AM on cold bike or should I warm it up a little and then start removing all panels, radiator etc... I guess it's gonna be around 45F in the garage...
Greywolf is correct. If you are asking that question, I would advise doing some detailed reading on the subject before you start this project.
