As the title says, I am looking for a 5/8" (15.9mm) Nissin Rear Master Cylinder. Its for my KLR where I grafted a VEE 2 pot front caliper to the rear wheel and a 15.9mm MC would give me the correct hydraulic ratio.

So the question is, does anybody know of another bike that is (or has been) using a 5/8 Nissin MC?

I am guessing the factory mc is smaller than 5/8" ? Did you hook it up and try it? I would be curious as to the results.

Below is my caliper and MC data table. My 2007 KLR has 12.7mm MC. The new generation KLR 2008+ has a 14mm MC. I just bought one of them, not arrived/ installed. A 15.9mm MC would give me about the same area ratio as stock KLR's have.
The VEE (=same as WEE) caliper with stock KLR MC gives a long travel of the lever and is rather aggressive once it activates the brake, so not ideal for the KLR.

Yeah, too much leverage is just as bad as not enough leverage. In theory, you could also change the mechanical advantage of the foot pedal and get a similar effect to what you are looking for.
