I have had an issue with my rear brakes in the last few weeks. I flushed the fluid and installed speed bleeders almost a year ago without issue. The rear brakes are very weak, but occasionally I feel and hear a light clunk and stopping power returns. I've checked the pad thickness and the fluid, but they both look fine. Is there anything else I should look for?

A clunk normally means the caliper carrier keyway is above the key on the swingarm instead of being keyed in. See if the caliper can be lifted upward with the carrier rotating around the rear axle. If it can, it's on wrongly.
