Mine's been doing that for close to 70,000 miles. It's commonly reported. Some shaft is probably growing when heated to eliminate end play.

Mine only stops making weird noises when I turn the key off.

That's because you have a pre 2007 model. Later bikes audibly adjust stepper motor positions after the key is off.
