Have you tried some simple stretching and position changes while riding? I find that, no matter how I adjust the ergos, (I currently have the stock bars in the stock location and a Suzuki gel seat), if I sit in one position for hours on end I develop various aches and pains. Once I know what will likely start to bother me I simply stretch or reposition that area before it becomes a problem. For me, it's both of my surgically repaired wrists. Once the pain starts, there's very little I can do to alleviate it. My lower back will act up once in a while also so I start stretching and twisting after the first 3 or 4 hours, (this is especially true on long, straight sections that are sometimes a necessary evil). Every twenty minutes, or so, after that I go through a little routine of shaking/flexing each wrist and hand followed by reaching around behind me and grabbing the passenger grab handles one at a time to stretch my back muscles. It takes longer to type it than it does to do it. :)
