So, it's finally getting hot enough that my fan will be running when I stop.

I figure once the water pump has stopped there's not much point to leaving the bike on just so the fan can keep running.

But, if you're shutting it down for a while, is there any reason to let the cooling fan run for the 2 mins it will run after you stop the engine?

That would be NO just shut it off and get off and do what ever it is you stopped for in the first place.

Just turn off the ignition and let the fan stop. The system is not too hot, it will only get cooler and the lights are a big drain.

Agreed. Once you're no longer moving water through the cooling system, the fan's not doing a lick of good anyway.
