I encounter the same issue but not because I am riding standing up, but because I have short inseam and I find the seat pan and that piece of plastic you refer to speak my legs unnecessarily wide when putting my feet down.
What I did with the plastic was to disassemble to whole side piece remove a rubber feet behind it which kept the black piece sticking out of the frame. ( you can also cut in half if you don't require the dramatic mod like I did). Once the rubber feet is removed completely, you will find the inward folding lip at the bottom of the black piece pushing on to the frame when you squeeze your legs whilst riding. I simply cut away that inward folding lip with a very sharp knife, so the black piece is flat at the bottom.
Voilą, you can now squeeze your legs a lot tighter against the frame.
If you now find the seat pan sticking out annoying you, you can now modify the seat pan using the same principle. But only if you are comfortable in uncover the seat cover, shaving the foam a bit, cutting the outward pointing lip, heating the pan to reshape as much as possible the recovering the whole thing.
The front of my seat is now quite narrow allowing me slide toward and put my leg down without feeling all the plastic is trying to push my legs out.
The solution will also help you squeeze your legs tight against the frame. My bike still looks very stock, you will need another bike side by side to notice the subtle but important changes.
