Armed with your descriptions we were able to identify a small fix to address the slight misalignment. We have already informed SW-MOTECH of what needs to be adjusted in the kit and are working on a solution (free) to send to those who already purchased the side racks. It will take a few days to organize the solution. More to follow.

I hope SW Motech can re-engineer the right hand mounting bracket for the DL650 2012, mine is a almost an inch higher than the left and the box sits on an angle. I had originally made it fit by leaving the brackets loose and then using a bit of forced to get them to lock in place, and tightened everything up once in place.
I put the bike on the centre stand on a level floor, removed both Trax side boxes and measured from the floor to the center of the front top connector, left side 31 1/4" Right side 32 1/8" I would say that is unacceptable and I think SW Motech should replace the right hand rack.
The boxes look very unbalanced and it really is disappointing to have chosen a good quality company and get poor workmanship, even carpenters framing a house are more accurate than that.
I bought them from my Suzuki dealer who ordered from Twisted Throttle.

Any one else have these same issue?
